The BART from downtown Berkeley, to SF, and then the NJudah (bus) to

I'm estimating 20 minutes on BART and 25 on the NJudah. This method
is a
little pricey for an everyday commute, too I think BART will run
you
close to $3 each way, and the NJudah is $1,
Actually Muni is $1.25 now, they raised it last year. And lately,
there's been a lot of talk of raising it again to $1.50.
When the Fastpasses went up to $45 with the last fare increase, it was
no longer worth it to me to buy them. No idea what the passes will cost
if the single fare goes up to $1.50.
Oh, something which might be of interest to the OP: Muni allows dogs
(this is in addition to service dogs who are allowed on Muni free and
unmuzzled anyway) to ride, leashed and muzzled, under the following
conditions: not during peak hours, their person must pay the regular
fare for both person and dog, and only one dog per vehicle is allowed
(so if you have more than one dog you can still only take one on the
bus with you, but it could be a handy option at some point
nonetheless). I've not actually tried this with my dog, but I've seen
signs spelling out the "animals on Muni" policy in the cars and
stations lately. I've also seen several people with dogs on Muni
before, but only small dogs on people's laps. However they also haven't
been muzzled. If I were going to try it with my dog, I'd muzzle him
(for while he'd never bite, he looks pretty wolfish and some people
think he's scary) just to keep everyone happy.
